Pixelmator creates a sort of folder in the layers palette containing the selected layers. Then Control-click on one of the selected layers and choose Group. With softer edges, the desaturated areas will usually blend in better with the rest of the image. Select each layer in the Layers Palette by holding the Shift key or Command key while clicking on each layer.
